can we set if the customer pay by Paypal there will be additional % of transaction fee apply to that transaction?

What license and version of hostbill do you have there is a module for this

Filename: class.gatewayfee.php
Description: Set up charges for each gateways. For ex. PayPal (+5% of total amount), CreditCard (+ $ 0,50 fee) in the older hostbill license.
